What you're speaking of would be correct if not 2 critical issues:
1) You're speaking about Medieval Engineers as it was ROW, but in your particular cause - it's not, it's RU/CIS. And it's relevant value is in RU - $7.47 fullprice at Steam and Lowest Recorded Price 209р. at -50%. (it's ~$3.74) It's value as tradable gift outside of CIS is next to nothing.
2) From EU? Why do you have other gifts here RU/CIS locked and gift inventory set to private? Is there any sense for EU guy to have/trade them, considering huge price difference?
You see - all that you wrote (especially about bundles) makes sense if you're really not in RU region. And if you are, then it all seems... at least, tricky. :)
Some (if not most) good games at RU are even cheaper than some relatively trashy bundles, not exactly $1 ones though. It's far more reasonable and easier to get exactly what you want directly from Steam store without any trash additions. So, from that point of view, there's not really much sense in EU/US bundles at all. That's the reason why RU gifts are locked to RU and some have other restrictions like language and multiplayer region.
So, as conclude: You're may be absolutely right about bundles in general, especially if you're not from/at CIS.
But it makes huge difference if you are from/at CIS. And as we're speaking about RU/CIS gifts, it's becomes somewhat relevant and important.
And just out of curiosity: was Valhalla Hills ever really around $1 - can you give/link some proof please? :)
Besides that, some "Non-bundle games" were given away for free (as well as bundled) - i have most of your "Non-bundle games" list part from giveaways myself. And yes, most of my list were free too.
Not all bundles and their tiers are $1. Sometimes it's 1 good expensive game + some trash - is it justifies to divide good one price by trash number? Bundles and deals don't lasts forever, etc.
